<div>Abstract. Next-generation sequencing technologies produce a large number of noisy reads from the DNA in a sample. Metagenomics and population sequencing aim to recover the genomic sequences of the species in the sample, which could be of high diversity. Methods geared towards single sequence reconstruction are not sensitive enough when applied in this setting. We introduce a generative probabilistic model of read generation from environmental samples and present Genovo, a novel de novo sequence assembler that discovers likely sequence reconstructions under the model. A Chinese restaurant process prior accounts for the unknown number of genomes in the sample. Inference is made by applying a series of hill-climbing steps iteratively until convergence. We compare the performance of Genovo to three other short read assembly programs across one synthetic dataset and eight metagenomic datasets created using the 454 platform, the largest of which has 311k reads. Genovo’s reconstructions cover more bases and recover more genes than the other methods, and yield a higher assembly score.</div>

<p>Pluripotent stem cells are the cells that can differentiate into any cell type of the body. There are two sources for human pluripotent stem cells: embryonic stem (ES) cells derived from surplus early preimplantation embryos created for in vitro fertilization and induced pluripotent stem (iPS) cells generated by genetic reprogramming of somatic cells. ES cells have been an area of intense research during the last decade and two clinical trials have been recently approved. iPS cells were created only recently and most of the research has been focused on the iPS generation protocols and investigation of mechanisms of direct reprogramming. iPS technology makes possible to derive pluripotent stem cells from any patient. However there is a number of hurdles to be overcome before iPS cells will find a niche in practice. The important question is how close iPS cells are to their natural analogue ES cells in their genetic and epigenetic properties. To address this issue we recently established a system allowing human ES cells differentiation to any particular cell type followed by reverse procedure of reprogramming to the pluripotent state. Isogenic “forth and back” system makes possible to perform genome-wide detailed comparison of human pluripotent cells and to distinguish traces of the reprogramming process from the genetic and epigenetic differences between various allogenic cell lines.</p>
<p>Despite the equivalency of induced pluripotent and embryonic stem cells it is still an unresolved issue, we have generated a number of iPS cell lines from the patients with various disorders for disease modeling and new therapies development.</p>
<p>Growing numbers of genome-wide sequencing approaches, versions of microarrys and batch-to-batch variations as well as the amount of already collected data complicate output data analysis.</p>

<p><strong>We describe a proteomics approach that identifies antigen-specific antibody sequences directly from circulating polyclonal antibodies in the serum of an immunized animal. The approach involves affinity purification of antibodies with high specific activity and then analyzing digested antibody fractions by nano-flow liquid chromatography coupled to tandem mass spectrometry. High-confidence peptide spectral matches of antibody variable regions are obtained by searching a reference database created by next-generation DNA sequencing of the B-cell immunoglobulin repertoire of the immunized animal. Finally, heavy and light chain sequences are paired and expressed as recombinant monoclonal antibodies. Using this technology, we isolated monoclonal antibodies for five antigens from the sera of immunized rabbits and mice. The antigen-specific activities of the monoclonal antibodies recapitulate or surpass those of the original affinity-purified polyclonal antibodies. This technology may aid the discovery and development of vaccines and antibody therapeutics, and help us gain a deeper understanding of the humoral response.</strong></p>

<p>The comparison of related genomes has emerged as a powerful lens for genome interpretation. Here we report the sequencing and comparative analysis of 29 eutherian genomes. We confirm that at least 5.5% of the human genome has undergone purifying selection, and locate constrained elements covering 4.2% of the genome. We use evolutionary signatures and comparisons with experimental data sets to suggest candidate functions for 60% of constrained bases. These elements reveal a small number of new coding exons, candidate stop codon readthrough events and over 10,000 regions of overlapping synonymous constraint within protein-coding exons. We find 220 candidate RNA structural families, and nearly a million elements overlapping potential promoter, enhancer and insulator regions. We report specific amino acid residues that have undergone positive selection, 280,000 non-coding elements exapted from mobile elements and more than 1,000 primate- and human-accelerated elements. Overlap with disease-associated variants indicates that our findings will be relevant for studies of human biology, health and disease.</p>

<div>implying that the corresponding weighted genomic distance does not</div>
<div>actually achieve its purpose of bounding the proportion of</div>

<div>minimum-weight transformations do not depend on a particular choice of</div>
<div>{\alpha} from this interval. We give a complete characterization of</div>
<div>such transformations and show that they coincide with the</div>
<div>transformations that at the same time have the shortest length and</div>

<p>Peptide sequencing via tandem mass spectrometry (MS/MS) is one of the<br /> most powerful tools in proteomics for identifying proteins. Because<br /> complete genome sequences are accumulating rapidly, the recent trend<br /> in interpretation of MS/MS spectra has been database search. However,<br /> de novo MS/MS spectral interpretation remains an open problem<br /> typically involving manual interpretation by expert mass<br /> spectrometrists. We discuss the SHERENGA algorithm for de novo<br /> interpretation that automatically learns fragment ion types and<br /> intensity thresholds from a collection of test spectra generated from<br /> any type of mass spectrometer. The test data are used to construct<br /> optimal path scoring in the graph representations of MS/MS spectra. A<br /> ranked list of high scoring paths corresponds to potential peptide<br /> sequences. SHERENGA is most useful for interpreting sequences of<br /> peptides resulting from unknown proteins and for validating the<br /> results of database search algorithms in fully automated,<br /> high-throughput peptide sequencing. The talk is based on the paper<br /> (Dancik et al., 1999) and references therein.</p>
