A new release of Bio7 is available.The application Bio7 is a free and open-source integrated development environment for ecological modeling, scientific image analysis and statistical analysis. Beside other programming tools it contains a feature complete development environment for R with an advanced R editor, R developer tools and interfaces to perform scientific image analysis with R and the embedded ImageJ application.

Just download the *.zip distribution file from the Bio7 Github Releases and unzip it in your preferred location (avoid spaces in path!). Bio7 comes bundled with Java Adoptium and works out of the box. R and Rserve is not bundled (since Bio7 3.6) anymore by default!
Download and install R and adjust the R path in the Bio7 preferences (optional also the default R packages path):
Menu path: Preferences->Preferences Bio7->Preferences R

Install the Rserve package in R. For the Rserve installation you can also execute a Groovy script in the R-Shell-view after the R installation (start R in the Bio7 console).

Download and extract the installation file from Bio7 Github Releases. Bio7 comes bundled with Java (Adoptium).
Please note that you have to start Bio7 with Xorg (X display server) because of SWT_AWT which is used by ImageJ.
For Linux you have to install R and a special compiled version of Rserve. The default OS path to R is used automatically if not set (like in Windows) in the preferences.
Simply execute an available Groovy script in the R-Shell view (see Windows notes above).

Finally, I released a Deeplearning4j plugin for Bio7. This plugin bundles the Java libraries which will be normally installed with the Maven recipe of deeplearning4j (JavaCV, ffmpeg, etc.).

Since this bundle is quite big it has been added as a Github release to download and install it locally (instead of an Bio7 update site).
To install this plugin from a local folder download and unzip it.
Then install the plugin with the menu action in the “Help” menu from a local source (Install New Software->Add->Local).
After installation the bundled *.jar libraries have to be added to the dynamic Bio7 Java compiler (Preferences Bio7->Preferences Java Dynamic Compilation->Preferences Libraries). The *.jars can be found in the plugins folder of the Bio7 installation (see Screenshot MacOSX below – add all *.jars from the lib folder of the plugin com.eco.bio7.deepcv_xxxxx):

When you create a new Bio7 Java Project all libraries will be automatically added to the Runtime, JDT and Compiler classpath.

]]>Recently I tested Bio7 3.3 on MacBook Pro M1. The application runs fine with Rosetta (you will be asked for if not installed).
Important note for R:
To run R with Bio7 interestingly you have to install R for Intel (again runs on Rosetta) and then Rserve from Github (as explained in the manual).
With this setup I experienced no problem so far.

R Editor update:
The R editor plugin has been updated for the new R 4.1 grammar (shorthand function notation, native pipe operators). The new grammar is also considered in the code completion of the editor and in the R-Shell (e.g., function calls, pipes with piped dataframes).
Annonymous shorthand functions are also displayed as ‘aFunc’ in the Outline view.

In the latest MacOSX release the path to the embedded Java OpenJDK was wrong (not a relative path). I uploaded a corrected version to sourceforge.
If you have already downloaded Bio7 you can simply correct the path in the Bio7.ini file (right-click, “Show Package Contents”, Path: “Contents/Eclipse”. Replace the vm path argument with the relative path to the embedded OpenJDK:

../MacOS/jdk/Contents/Home/lib/libjli.dylib
If you can’t open Bio7 after download even after the changes of the security settings try the following command-line recipe:
Solution which worked in the Terminal:
> sudo chmod -R 755 /Applications/Bio7.app
> sudo xattr -dr com.apple.quarantine /Applications/Bio7.app
