Non-technical summary Manhattan, Berlin and New Delhi all need to take action to adapt to climate change and to reduce greenhouse gas emissions. While case studies on these cities provide valuable insights, comparability and scalability remain sidelined. It is therefore timely to review the state-of-the-art in data infrastructures, including earth observations, social media data, and how they could be better integrated to advance climate change science in cities and urban areas. We present three routes for expanding knowledge on global urban areas: mainstreaming data collections, amplifying the use of big data and taking further advantage of computational methods to analyse qualitative data to gain new insights. These data-based approaches have the potential to upscale urban climate solutions and effect change at the global scale. Technical summary Cities have an increasingly integral role in addressing climate change. To gain a common understanding of solutions, we require adequate and representative data of urban areas, including data on related greenhouse gas emissions, climate threats and of socio-economic contexts. Here, we review the current state of urban data science in the context of climate change, investigating the contribution of urban metabolism studies, remote sensing, big data approaches, urban economics, urban climate and weather studies. We outline three routes for upscaling urban data science for global climate solutions: 1) Mainstreaming and harmonizing data collection in cities worldwide; 2) Exploiting big data and machine learning to scale solutions while maintaining privacy; 3) Applying computational techniques and data science methods to analyse published qualitative information for the systematization and understanding of first-order climate effects and solutions. Collaborative efforts towards a joint data platform and integrated urban services would provide the quantitative foundations of the emerging global urban sustainability science.

Gilman, Roeder Named 2020 AAAS Fellows

Carnegie Mellon University's Fred Gilman and Kathryn Roeder have been selected fellows of the American Association for the Advancement of Science (AAAS).

AAAS is the world's largest general scientific society and publisher of several highly regarded journals, including "Science." Fellows are elected by their peers to honor their scientifically or socially distinguished efforts to advance science or its applications. This year, AAAS has elevated 443 of its members with this honor.

Gilman, the Buhl Professor of Theoretical Physics was recognized for his work elucidating the fundamental nature of CP violation and his sustained and successful leadership in the particle physics and cosmology communities.

Gilman has a record of national and international professional service and leadership. Most recently, he served for six years as chair of the committee overseeing the construction of the Large Synoptic Survey Telescope. From 1999 to 2005, he chaired the High Energy Physics Advisory Panel, which advises the National Science Foundation and the Department of Energy (DOE) on setting the nation's priorities for particle physics. For over a decade he was one of three senior advisors designated by the DOE under the U.S.-China Agreement on Cooperation in High Energy Physics. This led to new Chinese facilities and increased collaboration in particle physics experiments in both China and the United States.

Gilman joined the Carnegie Mellon faculty in 1995. He was the head of the Department of Physics from 1999-2008, where he led its growth in emerging fields such as cosmology and biological physics. He was dean of the Mellon College of Science (MCS) from 2007-2016, where he ushered in many new innovations. He was deeply engaged in and actively oversaw the development and implementation of a new MCS Core Education for undergraduate students; introduced a framework for decreasing bias and increasing diversity in recruiting that has been adopted by other colleges at the university; joined with the dean of the College of Engineering to provide seed funding for new interdisciplinary collaborations; and led the construction of a major neurobiology facility while renovating many labs and creating interactive common spaces in the Mellon Institute.

Prior to arriving at Carnegie Mellon, Gilman was the associate director of the Superconducting Supercollider (SSC) and led the physics research portion of the SSC project. He previously spent 23 years as a faculty member at Stanford University.

Gilman's research has focused on the physics of heavy quarks and leptons and on the difference in the behavior of matter and antimatter (CP violation), which in turn is a key component of an explanation of the dominance of matter over antimatter in the universe.

Roeder, UPMC Professor of Statistics and Life Sciences, is being recognized for her distinguished contributions to statistical genetics and genomics methodology, outstanding research in genetics of autism spectrum disorder and contribution to statistical theory for mixture models.

Roeder started her research career in biology but was soon drawn to statistics. According to Roeder, "every question that interested me could only be answered by solving an even more intriguing statistical puzzle." Her first major data project was in DNA forensics, helping to solidify the credibility of this form of evidence in the judicial system.

As her scientific career advanced, Roeder transitioned to developing statistical and machine learning tools for finding associations or patterns in data. She focuses on high dimensional inference problems with applications such as analyzing variation in the whole human genome and how it relates to disease. Her work has contributed to a better understanding of schizophrenia, autism and other genetic disorders.

"My results for mixture models have been used to better understand a broad range of scientific phenomena," Roeder said. "This, for me, is the most satisfying aspect of statistics, when methods you develop are applied to answer important scientific questions."

Roeder holds a joint appointment at CMU, joining the Department of Statistics & Data Science in the Dietrich College of Humanities and Social Sciences in 1994 and the Computational Biology Department in the School of Computer Science in 2004. She also served as the university's vice provost for faculty from July 2015 through June 2019.

Roeder has published more than 150 scholarly articles and was elected to the National Academy of Sciences in 2019. She is an elected fellow of the American Statistical Association and the Institute of Mathematical Statistics. She received the Snedecor Award for outstanding work in statistical applications, the Janet L. Norwood Award for outstanding achievement by a woman in statistical sciences and the Committee of Presidents of Statistical Societies Presidents' Award for the outstanding statistician under age 40.

Roeder previously served as the statistics section chair for AAAS and has played an integral role in organizing conference sections aimed at helping her community improve how statistics are communicated across scientific disciplines, as well as to the public.

"I am deeply honored to receive this recognition by my peers," Roeder said. "I will continue to push the boundaries of statistics to uncover the genetic underpinning of diseases and disorders, like autism, and I will continue to work with my colleagues in other fields to translate these findings into biology and therapeutics."

Gilman and Roeder are among 33 AAAS Fellows who have called CMU home. They will be inducted on Saturday, Feb. 15, 2020 during the AAAS annual meeting in Seattle.

Data science and machine learning are affecting more of our lives every day. Decisions based on data science and machine learning are heavily dependent on the quality of the data, and the quality of the data pipeline. Some of the software in the pipeline can be tested to some extent with traditional testing tools, like pytest. But what about the data? The data entering the pipeline, and at various stages along the pipeline, should be validated. That's where pipeline tests come in. Pipeline tests are applied to data. Pipeline tests help you guard against upstream data changes and monitor data quality. Abe Gong and Superconductive are building an open source project called Great Expectations. It's a tool to help you build pipeline tests. This is quite an interesting idea, and I hope it gains traction and takes off. Special Guest: Abe Gong.

10 things I loved about November; Starbucks, Mac Cosmetics and more

Each month, WPP's chief client officer Lindsay Pattison will share her favourite client developments in the world of creativity and technology. Here she takes a look back at what caught her eye in October.

1. Another month, another excellent podcast. This time it’s Martin Renaud, CMO Mondelēz, talking all things mindful snacking, streamlining the agency model and that holy trinity of data, media and creative. Oh, and being absolutely obsessed with building brands on strong, strategic foundations.

2. Starbuck’s is piloting a ‘micro-café’ in NYC bereft of the usual coffee shop hallmarks: menu boards, comfy chairs and long queues at the cash register. Instead, the space is designed for customers to order via phone (I imagine the Starbucks app will get a whole lot of new users) and then pick up their order on arrival. The space is only 28 square metres (300 square feet) - a smart move to keep sales moving but cut down on rent and staff costs.

3. Unilever has successfully finished trialling ethical ad tech where people who watch video ads online can pick a charity to donate the 50% of the ad revenue to. First up was Knorr and Lynx on traditional advertising sites (powered by the technology Good Loop), now it’s Dove on Instagram stories. Watch out for the swipe up to donate to either UN Women or the local Dove Self-Esteem Project.

4. Mac Cosmetics has taken the intersection of beauty, tech and physical retail to the next level with the Shanghai Experience Centre. With customers invited to use WeChat instore to augment the experience, virtual makeup mirrors that allow you to try 18 different lipstick colours in 30 seconds, and social reviews available at each product station - this is a space that seamlessly blends product discovery, social engagement and purchase.

5. This is so neat and incredibly powerful. Using old black & white war footage juxtaposed with familiar icons and sounds from the gaming world, gamers are being asked to #PauseToRemember on 11 November, 11am (Remembrance Day). The message? War is not a game.

6. Livestream shopping generated $4.4bn in Chinese sales in 2018. One of H&M’s brands, Monki, has embraced it with a recent livestream, filming their editor-in-chief and chief buyer discussing trends and inspecting Monki products live to 19 markets. It was hosted on Monki’s website instead of a third-party app, which meant customers could interact with their host and shop the products.

7. It feels like the beverage arena is as hotly contested as the streaming one right now. That arena has a new player in the form of Coca-Cola’s new flavoured seltzer water brand - AHA. It's Coca-Cola’s first new drink in more than a decade, and it’s well worth the wait. I love the packaging, the crisp-sounding flavours (think lime & watermelon, citrus & green tea) and the splash of caffeine is right up my street.

8. Like many of you reading this column, I’ve long been a fan of Whitney Wolfe Herd, founder and CEO of Bumble. Well, former CEO of Bumble – because she’s now moved up to CEO of MagicLab, Bumble (and Badoo’s) parent company, recently valued at $3bn thanks to Blackstone taking a majority stake.

9. I’ve always thought C-suite titles are a good reflection of industry trends. Today we have chief people officers, chief ethics officers, and at Google, a chief decision scientist. What is a chief decision scientist? Cassie Kozyrkov uses applied data science, AI and behavioural science to create better tools and products - a discipline that she calls decision intelligence. In real life, it also means letting “well thought-out projects flourish, as well as identifying ill-advised projects so these can be shut down before they begin.”

10. And to finish, Prada and Adidas have confirmed a long-term collaboration, with the first products dropping this December. The projects aim? ‘Investigate the realms of heritage, technology and innovation - and to challenge conventional wisdom through unexpected strategies.’ One for all sneaker-heads to keep their eye on ahead of Christmas…

Responsibilities

  • Maintain responsibility for client investment and ensure they are deployed effectively and cohesive with the wider CHEP proposition of connected creativity
  • Lead team to achieve key client goals and provide leadership around optimisation and efficacy improvement as well as campaign troubleshooting
  • Build service level alo, workflows, and assist in developing process documents
  • Maintain positive relationships with search engines, understand search engine services, capabilities, and requirements
  • Provide support to Finance Department for billing and search engine invoicing
  • Oversee strategy with internal capabilities (addressable, strategy, cx, brand planning, creative, technology) to develop fully integrated campaigns
  • Provide support, career development and recognition for your team and effectively foster teamwork that drives motivation and retention
  • Participate in the training, individual development, on-boarding and mentoring of staff
  • Operate creatively and develop creative tactics and precision offerings to advance the paid search practice
  • Represent CHE Proximity and its media practice within the media environment and trade press, conferences etc
  • Stay current on industry trends, standard methodologies and discusses potential impact with team on client work
  • Demonstrate and nurture a deep understanding of the client's products, competition, industry, marketing goals and objectives
  • Analyse campaign performance to develop insights for use in campaign optimisation and improvement

 

Desired Skills and Experience 

A minimum of 5-6 years of relevant digital performance experience (Search, Social and/or Programmatic) or related addressable media experience required, with experience in team leadership and experience with client management

  • Ability to think strategically and drive solid results to grow the business
  • Strong data analytics and strategy background
  • Prior experience managing a team is a requirement; You should demonstrate previous success in training and growing team members
  • Prior experience in an agency environment highly desired but not essential.

Industry Averages, Benchmarks and the Death of Innovation

Sustaining industry averages and benchmarks are the antithesis of innovation and a great way to ensure average performance. Doing whatever everyone else is doing is a “paving the cow path” management mentality, lacking aspirational goals which are critical for organizations to fuel innovation and create customer and market differentiation. Which brings me to why I teach.As my students and I work through their “Thinking Like a Data Scientist” exercises together, I always learn something new from them. And not one of these students – tomorrow’s business and society leaders – is not interested in being average. They hold high aspirations for themselves and their future.So, based upon what I am seeing in the classroom (and from several clients who are also not content with just being average), here are Schmarzo’s “7 Keys to Fuel Innovation for 2020.”Let’s drill each one!Key #1: Have an Aspirational VisionEvery organization needs a “North Star” – an unwavering definition of an organization’s aspirational vision – that guides their business, operational, technology and cultural decisions.The “3 Horizons of Digital Transformation” defines your organization’s “North Star,” guiding its aspirational journey to create new sources of customer, product and operational value (see Figure 1).Figure 1: 3 Horizons of Digital TransformationThe 3 Horizons concept not only provides an aspirational “Horizon 3” vision, but it also provides a roadmap for how organizations can leverage digital technologies, data and analytics to drive Operational Excellence today (Horizon 1) while building out the digital capabilities to transition to “smart” environments (Horizon 2).Key #2:  Frame (and Reframe) the ProblemInvest the time upfront to frame, and then reframe, the problem your organization is trying to solve.  Create a common mission statement, vision and language, and the organizational improvisation that can unleash and scale innovation across the organization (see Figure 2).Figure 2: Scaling InnovationScaling innovation means establishing a common language, vocabulary and approach so that there is no confusion about what is being said, and a standard engagement “framework” that frames the value identification, capture and operationalization process.Scaling innovation means empowering organizational improvisation by creating smaller, autonomous teams who have the charter to achieve their team’s objectives via the ability to move team members in and out of teams, all while maintaining operational integrity and a laser focus on the organization’s aspirational vision.Key #3:  Blend Two Seemingly Unrelated ConceptsSometimes the best innovative ideas come from blending two or more loosely coupled but influential approaches in order to seek new synergies and drive new perspectives.  Think about the blending data science with economics or blending of data science with design thinking (see Figure 3).Figure 3: Blending Data Science and Design ThinkingWe find that blending Design Thinking with Data Science yields higher quality and more relevant analytic results. Both Data Science and Design Thinking leverage highly nonlinear thinking processes to discover the criteria for success. Data Science discovers the criteria for success buried in the data (codifying trends, patterns, and relationships) while Design Thinking discovers the criteria for success buried in the human interactions (using personas, journey maps, and storyboards). Key #4:  Simplify and StreamlineThere is probably no more striking example of simplifying than when Steve Jobs, the innovative founder of Apple and Pixar, created the iPod. Sony and many others had created all sorts of clumsy mp3 playing devices that required a user’s guide the size of “War and Peace” to use.  Jobs created a playlist on one of those devices and changed the market by understanding the customer journey in detail, and the working hard to simplify.Simplifying is not easy, and it is NOT “dumbing down”.  Simplifying requires intimate knowledge of your customers’ mindsets, and then working to eliminate the areas that reduce enjoyment and highlighting areas that increase enjoyment.  A customer journey map is a great tool for gaining this level of customer insights (see Figure 4).Figure 4: Customer Journey MapKey #5:  Exploit DiversityTo find innovative solutions to customers’ most important problems when leveraging data and analytics requires the organizations to transform their business stakeholders into “Citizens of Data Science” in order to drive the collaborative data science engagement process. Business Stakeholders should not only understand where and how to apply data science to power the business but champion an analytics-based approach toward value creation across the entire organization. That’s the goal of my new workbook, “The Art of Thinking Like A Data Scientist”, seeks to accomplish (see Figure 5).Figure 5: The Art of Thinking Like a Data ScientistKey #6:  Ensure RelevanceThe business, economic and social good that can be delivered courtesy of data science is almost unbounded; it has the potential to improve healthcare, public safety, transportation, education, environment, manufacturing, communities and the overall quality of life. If what your organization seeks is to exploit the potential of data science to power your business models; then your next question is “How do I achieve that?” That’s the role and potential of Value Engineering (see Figure 6).Figure 6: Value Engineering FrameworkIf what your organization seeks is to exploit the innovative potential of data and analytics to power your business and operational initiatives; then the Data Science Value Engineering Framework provides the “How” your organization can do it.Key #7:  Embrace (Monetize) ImpedimentsTo create that customer-focused mindset, organizations need to invest the time and effort to really understand and experience their customers’ solution journey; to create an “outside-in” approach that identifies, validates, values and prioritizes the sources of customer and market value creation regardless of artificially-defined industry boundaries. And surprisingly, many times it is a solid understanding of the customers’ pain points on that journey that provide the impetus for an innovative solution (see Figure 7).Figure 7:  Seek an Innovative Solution by Monetizing the PainThe clear opportunity to monetize the pain points was really the “aha” moment for me. While there are certainly opportunities to monetize the high points of a journey, the real monetization opportunities come from mitigating or eliminating the pain points on the customer journey.SummaryIndustry averages and industry benchmarks are the antithesis of innovation. Doing whatever everyone else is already doing is a “paving the cow path” management mentality. Delighting customers and employees with an intelligent virtual agent

Lowell, one of the largest credit management services in Europe, wants credit to work better for everybody. So, it works hard to make every consumer interaction as painless as possible with the AI. Partnering with Crayon, a global leader in cloud services and solutions, Lowell set out to solve the outdated processes that kept the company’s highly trained credit counselors too busy with routine inquiries and created friction in the customer experience. Lowell turned to Cognitive Services to create an AI-enabled virtual agent that now handles 40 percent of all inquiries—making it easier for service agents to deliver greater value to consumers and better outcomes for Lowell clients.

Empowering disaster relief organizations on the ground

A few years ago, there was a major Ebola outbreak in Liberia. A team from USAID was sent to help mitigate the crisis. Their first task on the ground was to find and categorize the information such as the state of healthcare facilities, wifi networks, and population density centers.  They tracked this information manually and had to extract insights based on a complex corpus of data to determine the best course of action.

With the rugged versions of Azure Stack Edge, teams responding to such crises can carry a device running Cognitive Services in their backpack. They can upload unstructured data like maps, images, pictures of documents and then extract content, translate, draw relationships among entities, and apply a search layer. With these cloud AI capabilities available offline, at their fingertips, response teams can find the information they need in a matter of moments. Transforming customer support with call center analytics

Call centers are a critical customer touchpoint for many businesses, and being able to derive insights from customer calls is key to improving customer support. With Cognitive Services, businesses can transcribe calls with Speech to Text, analyze sentiment in real-time with Text Analytics, and develop a virtual agent to respond to questions with Text to Speech. However, in highly regulated industries, businesses are typically prohibited from running AI services in the cloud due to policies against uploading, processing, and storing any data in public cloud environments. This is especially true for financial institutions.

A leading bank in Europe addressed regulatory requirements and brought the latest transcription technology to their own on-premises environment by deploying Cognitive Services in containers. Through transcribing calls, customer service agents could not only get real-time feedback on customer sentiment and call effectiveness, but also batch process data to identify broad themes and unlock deeper insights on millions of hours of audio. Using containers also gave them flexibility to integrate with their own custom workflows and scale throughput at low latency.

How People Are Using Our Chicago Parking Ticket Data in Their Research

When we published Driven Into Debt — our series looking at how Chicago’s traffic enforcement system unfairly burdened black and poor motorists — we knew people would want to see the raw data behind our investigation.

So we published all 66 million rows of it on our site, for free, making the city’s internal ticket-tracking system easily accessible to the public for the first time. Then, in December 2018, we used this data as the backbone for our interactive database, The Ticket Trap. While we’ve found a number of stories in the data, our analysis only used a piece of what we had; we hoped people with the time and means would be able to find more for themselves.

Since then, some 1,300 people have downloaded the file. As ProPublica Illinois’ data reporter, I wanted to know who they were and what they found, so over the past month I’ve spoken with several of them.

I encountered people from a variety of professional backgrounds, including a lawyer-turned-computer-scientist and a database-administrator-turned-reporter. A handful of responses came from students.

A few of them pointed me to aspects of the data that we had not addressed in our coverage. Kevin Lobo, a management consultant, explained how he analyzed the behavior of the Chicago police officers who wrote the most tickets. Wesley Skogan, a professor emeritus at Northwestern University’s Institute for Policy Research, mused about the placement of parking meters throughout the city. Lots of people showed me their charts. The work I saw was rigorous, creative and heartening for the practice of sharing journalistic resources with the public at no cost.

Often, people who had the support of an institution got more use out of the data than those who didn’t. Sergio Servantez, Manish Suthar and Parker Joncus, all students at the Illinois Institute of Technology, worked with the data for a class organized in partnership with ProPublica Illinois. They analyzed cases where one car got ticketed multiple times on the same day, a problem we covered in our series. The group found that duplicate tickets were most often handed out for expired registrations.

Others had a prior interest in the material. Matt Chapman, who used to work in information technology before switching careers to journalism, has been chasing Chicago ticket data since he returned from a vacation four years ago and found that his car had been towed.

Long before ProPublica Illinois obtained the data that drove our story, Chapman successfully got it from the city through an open records request. He wrote code that converted addresses in the data into geographical coordinates, then wrote a short article about the city’s most-ticketed blocks on his personal website. When ProPublica Illinois’ dataset went live, he said, he used it to push his own analysis further.

“This parking ticket project has been my way to learn data science, make some change and try to figure out the landscape of Chicago,” he said.

Lauren Nolan used the data when she was director of research at the Woodstock Institute, a nonprofit policy group in Chicago. The organization had just gotten a grant from the Ford Foundation to study how fines and fees affect low-income residents when the first article by ProPublica Illinois reporter Melissa Sanchez and former data reporter Sandhya Kambhampati appeared.

Nolan worked with Sanchez to file a separate public records request to obtain her own copy of the data, which she analyzed with geographic information system (GIS) software. The Ford Foundation grant was helpful in making use of the data, Nolan said, as was the organization’s nonprofit status, which gave her access to otherwise expensive software. Her work led to a 33-page report on the city’s “regressive revenue generation strategy.”

“I was able to earmark time for this project. It wasn’t just a hobby or something I had to squeeze in after work,” she said.

Not everyone has made progress. I heard from people who downloaded the file but got sidetracked by life and work. Others told me of the difficulty they had in wrangling such a large file into a workable format, a process they found educational but that left them little time to do much else.

“I thought I’d come back to it, and here we are a year later,” said Christopher Clapp, an economics researcher at the University of Chicago who studies transit and had planned to use the data to examine market trends for parking.

ProPublica’s Data Store has a number of free databases that include information about Illinois. You can see a list of them all here. I’m optimistic that people are using them to understand how government works and where it is failing them, and that they’re sharing their findings with others.

Catching up with the times: GATK is moving to a new web home

TL,DR: In a few weeks, we're going to move the website and forum to a new online platform that will scale better with the needs of the research community. The website will still live at https://software.broadinstitute.org/gatk/ but there will be some important changes at the level of the user guide and the support forum in particular. Read on to get the lowdown on where this is coming from, where we're heading and how you can prepare for the upcoming migration.


A brief history

When GATK was first released around 2010, its documentation lived in a rather primitive wiki that was half-public, half-private, and almost entirely aimed at developers. The wiki was supplemented by a proto-forum, hosted by Get Satisfaction and run by Eric Banks, one of the original authors of GATK who has since risen to the lofty position of Senior Director in the Data Sciences Platform at the Broad (a heartwarming rags-to-riches story for another time). Despite being an absolutely lovely human being in person, Eric was notoriously mean to the unfortunate few who dared ask questions on the old forum. So, in 2012, I was hired to be a human filter for his snark, plus, you know, build a proper user guide. Something that would enable researchers to use GATK without needing to be physically in the room with the developers for the darn thing to work. Coming out of a wetlab microbiology postdoc, I was uniquely unqualified for the job, but that too is a story for another time... Point is, that's how a little over seven years ago, Roger the summer intern and I built and launched the GATK website, which included a more formally structured user guide and the community forum hosted by Vanilla Forums that we have been using ever since.

Our little hand-rolled artisanal website has had a good run, with over 20 million page views to date and about two to three thousand unique visitors on any given weekday. But it's time to face the facts: we've outgrown it. In that time, and especially since the release of GATK4 two years ago (OMG has it really been two years already), the toolkit has expanded dramatically. It currently includes more than 200 tools and multiple Best Practices pipelines covering the major variant classes, plus use cases like mitochondrial analysis. We're aware that many of you find it difficult to find the information you need in our sprawling documentation. And there's more new stuff coming out soon that we haven't yet had a chance to talk about... So it's clear we're going to need both a better structure and way more elbow room than the current system can support.

Long story short: it's time to reboot and rebuild

For the past few months, we've been crafting a new web home for GATK documentation and support. This time, instead of building a traditional website, we're using a customer service system called Zendesk that includes a knowledge base module for documentation and a community forum for Q&A. Part of our support team has already been using this system for the Terra helpdesk. Although the Terra knowledge base itself is still a work in progress, it’s been a positive experience so far. That gives us confidence that adopting Zendesk for GATK will help us improve the usability of the GATK documentation. We're also looking forward to being able to streamline our support operation by consolidating across the multiple software products and services offered by the Data Sciences Platform. That's good for everyone — not just those of you who use WDL and Terra as well as GATK — because if our support team spends less time wrangling different internal systems, they can spend more time improving the docs and answering your questions.

What's going to change?

Overall we're trying to minimize disruption but there will be a few important changes. Here's a breakdown of what you're most likely to care about.

The user guide will be organized a little differently and the search box will work better

We're taking this opportunity to update how the documentation content is organized to make it easier to find information. Hopefully this will be all upside, but if you get lost at any point, try the search box — it should work better in the new system.

Some links may break

This is perhaps the most important consequence of the fact that we're moving to a new content management system: all links to individual articles will change. We're going to set up an automated redirection system to map old URLs to the new ones, so that your bookmarks and links that people have previously posted online stay functional, but we can't guarantee that we'll be able to capture absolutely everything. We'll do our best to make the system handle missing content as gracefully as possible.

GATK3 documentation will be archived in GitHub

We're aware that the awkward coexistence of docs from the GATK3 era and the newer GATK4 versions is one of the major sources of confusion in the current user guide. We've wrestled with this problem and ultimately decided to move the GATK3 content to the documentation archive in the old GATK repository in GitHub, where versions 1.x through 3.x of the code live. This way the old content will always remain available for anyone still working with older versions of the software, yet it will be more clear that it only applies to those versions, and it will be out of the way of anyone using the current versions of the tools. And of course, we'll do our best to include all those articles in the redirect mapping to keep links functional.

You'll need a new account for the community forum

Unfortunately we're not able to move existing forum accounts to the new platform. So to ask questions, start discussions or add comments in the new Community forum, you’ll need to create a new account. The good news is that this new account will work for all the other products we support, like Terra and Cromwell/WDL. And if you already have a Terra community forum account, you’re all set.

The new system will support single sign-on (SSO) with Google, Microsoft, Twitter and Facebook.

Old forum discussions will eventually be taken offline

I'll admit it: this is the part that makes me hyperventilate a little. We have over 17,000 discussion threads in the "Ask a question" section of the forum, and it's just not feasible to migrate them all over to the new platform. Most of them are out of date anyway, referencing old tools and methods that we no longer recommend, command syntax that no longer works, and my favorite, bugs that no longer occur! But there is still plenty of useful information in there that's not in the docs, from explanations of weird errors to strategies for customizing methods for non-standard use cases. So we're going to keep the old forum online in read-only mode for the next few months, and during that time we'll comb through the most frequently visited threads to capture the good stuff and turn it into documentation articles. We're also open to suggestions if there are any discussions that you have found particularly useful in your own work.

However, at some point we're going to have to shut down the old forum. The plan right now is to shut it down on February 1st, 2020, but we'll re-evaluate that timing if we feel that we need more time for the knowledge capture process. Your opinion on this matters a lot to us, so don't hesitate to nominate threads that you think would be useful to preserve in the knowledge base. We also recommend you save any threads that are important to you personally as a PDF or HTML page on your computer just in case. If all else fails, the Internet Archive's "Way Back Machine" does preserve snapshots of the forum, so it's very likely that those old forum discussions will actually outlive us all.

Ultimately the purpose of these resources is to help you use GATK effectively in your work, so we'd really like to hear from you, especially if you have concerns about how any of this is going to affect how you normally use the documentation and forum. We're very open to making amendments based on your feedback, both before the migration happens but also during the months that follow. I have no doubt that as the dust settles and we put some mileage on the new platform, we'll see opportunities emerge to tweak it for the better. Don't be shy about volunteering your thoughts and suggestions!

New One Focuses on Palliative Care for Residential Dementia Patients

A new grant from the National Institute on Aging (NIA) makes Penn the only university in the country to have two NIA Roybal Centers. The center's initial name states its purpose: "Transformative Residential Palliative Care for Persons with Dementia Through Behavioral Economics and Data Science." Its grant is for five years.

The principal investigator is Scott Halpern, MD, PhD, a Perelman School professor, Director of Penn's Palliative and Advanced Illness Research (PAIR) Center, and a Senior Fellow at the Leonard Davis Institute of Health Economics (LDI).

"This new Roybal Center provides support for research infrastructure and pilot grants and represents a collaboration with Genesis HealthCare, the largest owner of nursing homes in the United States," Halpern said. The National Institute on Aging's Roybal Centers are designed to create research infrastructures for assembling multidisciplinary teams of scientists to solve practical problems in aging-related areas of health care.  Penn's first such center -- the Roybal Center on Behavioral Economics and Health headed by Perelman School Professor and LDI Senior Fellow Kevin Volpp, MD, PhD – was just renewed for the second time.

The new Penn center is one of four Roybal Centers studying dementia but the only one focused on the palliative care of dementia patients. It includes investigators from across Penn as well as from Harvard, Brown University, Florida Atlantic University, Yale, Drexel, the University of Oregon, Mt. Sinai, University of North Carolina, Cornell, Penn State and the University of Indiana. Twenty one of the 47 affiliated investigators are LDI Senior Fellows.

"Palliative care in dementia, particularly in residential or nursing homes, is a huge problem," said Katherine Courtright, MD, MSHP, co-Principal Investigator with Gary Weissman, MD, MSHP, of one of the first two pilot projects funded by the new center.

"The prevalence of Alzheimer’s and related dementia disease is high and growing," Courtright continued. "The use of residential nursing homes is also high and these are facilities that historically weren't designed and equipped with both the staff and expertise to address the end-of-life care and planning needs for this population."

Courtright, an Assistant Professor of Pulmonary, Allergy, and Critical Care at the Perelman School of Medicine, and LDI Senior Fellow, said her initial pilot project is focused on clinicians rather than on the dementia patients themselves. The goal is to improve clinician ability to communicate more effectively with patients and family members about end-of-life planning and a better understanding of the patient's situation and prognosis.

"This population has a very predictable clinical decline," said Courtright, who pointed out that currently, palliative care facility physicians and other allied health care professionals are often not able to initiate and conduct "prognostic communications" with dementia patients and family members.

"We know clinicians feel they don't have the time to have these conversations," said Courtright. "They may cite a lack of skills or knowledge about how to do them because of a lack of training. At the same time, they see an inordinate number of patients in a short period of time. They're responsible for large swaths of patient care and often just don't have the bandwidth to get into in-depth conversations."

"Our pilot is going to explore the other aspects of being human that may contribute to the way a person may or may not communicate," Courtright continued. "For example, we hypothesize there are intrinsic attributes that we all bring to the bedside, such as our own fear of death and dying, our own beliefs around aggressive or intensive end-of-life care, our own optimism biases, temporal discounting, and psychological barriers to discussing difficult issues. It's the 'I don't want to be the one who makes them cry' effect."

[content_elements:element:2]The second pilot project is headed by two faculty members and researchers from Penn's School of Nursing: Nancy Hodgson, RN, PhD, FAAN, Term Chair in Gerontology and LDI Senior Fellow, and Mary Ersek, PhD, RN, FPCN, Professor of Palliative Care.

Advance planning digital tool
"Very few individuals living with dementia will receive palliative care that honors their dignity and wishes at the end of life," said Hodgson. "One reason is that the individual’s preferences and wishes regarding end of life care are not communicated and documented. Our pilot will be testing an approach that will overcome this barrier."

Her research team will be testing a new version of Penn's "Our Care Wishes," an online advance care planning tool that has been revised for use with dementia patients in long-term care facilities.

"We'll be testing the platform throughout the Genesis system to facilitate conversations and documentation of the care preferences of dementia patients," said Hodgson. "It's an exciting real-world challenge that brings together a multidisciplinary group of physicians, nurse, and social scientists, leaders in palliative care, and enables us to address the leading barriers to improving end-of-life care for persons with dementia in long-term care settings."

Jozibub hosts final 2019 Women in Tech Breakfast

Jozi hub is currently supporting young female students who are completing a coding course from AIDA. I learned how to code on the job and I constantly asked friends to assist, so don’t be afraid to ask for help.

Dieno Motingoe, a Student at AIDA says that the coding course has introduced her to other facets of technology. Her Lecturer, Andrea Hayes added that “This course allows diversity by introducing different races to advanced technology.  The young women started the Code Course in August 2019 to be completed n March 2020, thereafter they will be placed into internships. Thando Selanto, Head of PR & Marketing Division from Memeza Community spoke about the power of technology and introduced tools that can be used by vulnerable communities in the event of an emergency. “Moving into 2020, Jozihub will be launching new programmes, one of these programmes will be called Boost Women and will focus on uplifting women said Sam Manclark, Jozihub Team Leader.

 


          

Turn.io hosts workshop for social impact businesses and NPO’s

Turn.io  recently presented the Change for Social Impact Workshop at Jozihub, Milpark on the 29th of November 2019. The social platform was developed within Praekelt.org to reduce the cost and sustainability of large-scale SMS programs such as MomConnect. Turn.io supports mobile technology to solve some of the world’s largest social problems and deliver essential information and services to improve the health and wellbeing of more than 100 million people in over 65 countries.

The first part of the workshop included an opening speech by Gustav Praekelt, Founder and chairman   Director of Praekelt.org who kick-started the event which a short introduction. The second part of the workshop was facilitated by Neelke Stadler, a Data Scientist from Turn.io where she mentioned the benefits of joining the platform and explained how organizations can use large scale messaging platforms like Whats App to scale messages to customers and users.

In 2017, Turn.io partnered with WhatsApp and enabled MomConnect to send their audience WhatsApp messages at a large scale using the WhatsApp Business API. The introduction of WhatsApp resulted in an explosion of engagement.

According to Stadler “Turn.io is a platform which allows audiences to connect and have thoughtful guided conversations”. She added that the platform also has simple tools that can be easily used which can help you to be efficient, organized and learn how to prioritize.

The position is a 2-year postdoctoral research fellowship within the Institute of Data Science and Artificial Intelligence at the University of Exeter. The role will work with Turing AI Fellow Prof Tim Dodwell .

 

Summary of the role

 

The position will be initially held in Exeter for the first year, but the research fellow will be offered to spend an extended period to be based at the Alan Turing Institute within their second year. There is an opportunity for the position to be extended beyond the 2 years, subject to performance.

 

The position is split between two parts, which will run side-by-side for the length of the contract:

 

(1)  Role on Turing AI Fellowship Project - 50% of the role will be spent working directly on aspects specific to Prof Dodwell's fellowship. In particular, for this role, we are looking to appoint someone to work on'Bayesian Multi scale Methods' (further details can be found here). Thiswork is an exciting collaboration between Prof. Girolami (Cambridge), Prof. Marzouk(MIT) and the Henry Royce Institute.

 

(2)  Individually Lead Research Challenge - for 50% of the role the fellow, in collaboration  Prof Tim Dodwell, the follow will work an area proposed of their choice. This should be an ambitious research topic, which complements wider activities in the Data Centric Engineering, Uncertainty Quantification and Machine Learning research. In the application, a short description (less than page) which highlights the open research challenge, potential new collaborations and opportunities for scientific and wider impact should be highlighted. An appropriate budget will be made available to fellow to support their research and collaborations.
